Sorry, except for folding bikes, bikes are not allowed on NYC buses.
Bikes may be checked on trains offering checked baggage service (no trains on the Northeast Corridor service do). Otherwise, only folding bikes are allowed. Read Amtrak's policy.
Folding bikes are allowed at all times; other bikes are forbidden on weekdays between 6:30 AM and 9:30 AM and between 3:30 PM and 6:30 PM. Two bikes are allowed in each car, except that no bikes are allowed in the first car of a train.

Some trains at this time allow bicycles, while others do not; consult your line's schedule for details.
To bring any bike (except a folding bike) on the train, you must first obtain a MNR Bicycle Permit.
Bikes are forbidden on peak-hour trains and on certain holidays. At other times, two bikes are allowed in each of two cars on each train. Even when bikes are generally allowed, it is at the discretion of the train crew.

Note that for the Port Jervis and Pascack Valley lines, you should use the NJ Transit rules instead.
At this time, bikes are forbidden on the Montauk branch (except for special Bike Trains) but allowed on all other lines.

Bikes are always allowed on the Atlantic City line; on other lines, folding bikes are always allowed, while other bikes are allowed except during weekday rush hour, certain holidays, and the day before major holidays.
Two bikes are allowed in each car, though priority is given to people with disabilities who need the same space. Tiedowns are recommended but not required.

About half the NJ Transit bus fleet is “bike-friendly,” with either bike racks on the front or luggage compartments underneath. Bikes are permitted at all times on these buses and forbidden at all times on other buses.

You can always take your bike on the Staten Island Ferry!
You must board on the lower level, dismount and walk your bike through the waiting area and boat, and store your bike in the designated area.
